"empty" skill icons - do they have effect ?

    Those skill boxes with no icon like "stealth" in light armor, do they work ?
    I tried setting them to maximum value and I have never felt any difference.

    The devs have mentioned that skills with no skill icon are *not* currently implemented.

    So, the answer to your question is : No, they don't work. :)
